To go back to the original question. What version of ColorTuner are you running? The latest Release version 5.4.1 should support all transparency elements of CS3. Also CGS is using their own rip engine. Which mostly is a good thing since it enables them to make necessary bug fixing/new features by them selves and usually very fast, but on the other hand it has a psychological efect on people while not beeing one of the major brands of rips. - Read More at This Link..
